it fixes the issue You can avoid (most of) the duplication by using Array class. But it's not pretty: your constructor parameter would have do be of type Object, and you'd have to just trust your caller to pass the actual array there, and not a Socket or a Properties.
For example, you could do your own boxing like this:

<T> public T[][] boxArray(Class<T> clazz, Object array) {
    int height = Array.getLength(array);
    int width = height == 0 ? 0 : Array.getLength(Array.get(array, 0));
    T[][] result = (T[][]) Array.newInstance(clazz, height, width);
    for(int i = 0; i < height; i ++) {
        Object a = Array.get(array, i);
        for(int j = 0; j < width; j++) {
            result[i][j] = (T) Array.get(a, j); 
        }
    }
    return result;
}

will help you I always favor the solution with no duplication of code. Even if the more complicated architecture is harder to understand at first, the benefits to maintenance more than outweigh the learning curve.

help you fix your problem Get RETURNS the object at the given index, it can't be used to SET the object.
here are things you CAN do with get:

list l = new list();
item a;
l.add(a);
item b = l.get(0);
b.property = 10;
l.get(0).property == 10; //true, a is the same object as b
b = new item();
l.get(0) == b; //false, list[0] is still a, b is now pointing to a different object
l.get(0) = b; //error, you can't assign to list.get

Any of those help There are obviously 3 questions here so lets tackle them one by one:
How exactly do I expect that list methods will work when I'm expecting an List of Integer and getting a List of int[] ?

hope this fix your issue It sounds like you would want to add some additional generics to Logic to make it Logic, independently of the enclosing class. Based on what you show, the logic is symmetrical and stateless enough that you can add the following method to Container:

I think the issue was by ths following , If you're reading bulk primitives like your code seems to indicate, using ByteBuffer methods like asDoubleBuffer() or asShortBuffer() will offload some of the lowest level work.
Example:

   public void readBytes( final byte[] out, final int offset, final int count, final ByteBuffer buffer ) {
      buffer.get( out, offset, count );  // udates ByteBuffer `position` automatically
   }

   public void readShorts( final short[] out, final int offset, final int count, final ByteBuffer buffer ) {
      ShortBuffer sb = buffer.asShortBuffer();
      sb.get( out, offset, count );  // note that `count` reads two bytes for each `short`
   }
