wish help you to fix your issue There are multiple ways to do this, the "modern" way is to use NSURL's getResourceValue:forKey:error: method (or one of its siblings). The key for determining whether the NSURL instance references a package is NSURLIsPackageKey.

I think the issue was by ths following , I have the user select a folder from an NSOpenPanel. This returns a filepath like: file://localhost/Folder. Here is my code where it all goes wrong: , Try using this method instead:
code :
- (NSArray *)contentsOfDirectoryAtURL:(NSURL *)url includingPropertiesForKeys:(NSArray *)keys options:(NSDirectoryEnumerationOptions)mask error:(NSError **)error
[[NSFileManager defaultManager] contentsOfDirectoryAtURL:filePathURL
                              includingPropertiesForKeys:[NSArray arrayWithObjects:NSURLNameKey, nil]
                                                 options:NSDirectoryEnumerationSkipsHiddenFiles
                                                   error:&error];
NSOpenPanel *openPanel = [NSOpenPanel openPanel];

[openPanel beginSheetModalForWindow:self.window completionHandler:^(NSInteger result){

        if (result == NSFileHandlingPanelOKButton) {
            NSArray* urls = [openPanel URLs];

            NSURL *url = [urls objectAtIndex:0];
            if (url != nil) {

                // If you want to convert the path to a NSString
                self.filePathString = [url path];
                // If you want to keep the path as a NSURL
                self.filePathURL = url;

            }

        }

    }];

this one helps. Your application does not know where it is called from, only where it is executing (working folder). IMHO your best option is to pass a parameter when launching from a desktop shortcut.

Does that help If there is no better way built into run.sh, you could use find's -exec flag:
code :
find <path to input folder> -type f -exec --preservedirs ./run.sh {} \;
find <path to input folder> -type f | xargs ./run.sh --preservedirs

wish helps you after a bit of steps I guess the app now loads correctly: take a look at https://abenedetti.shinyapps.io/medullo/
From your code I added a couple of lines:
code :
library(BiocManager)
options(repos = BiocManager::repositories())
library(shiny)
library(shinydashboard)
library(medulloPackage)

library(BiocManager)
options(repos = BiocManager::repositories())

ui <- dashboardPage(
    dashboardHeader(title = "Classifier"),
    dashboardSidebar(
    ),
    dashboardBody(
    )
)

server <- function(input, output) {
}

shinyApp(ui, server)
install.packages("digest")
install.packages("rlang")

I wish this help you go files in the same package AKA folder must have the same package name. The only exception are tests that can have a _test extension. The rule is 1 folder , 1 package therefore the same package name for all go files in the same folder.
The answer is yes , move the "hello" package files to their own folder or , use the same package name for all files in the same directory.
