Hope this helps No, there is no limit inside Saxon on the amount of memory you can allocate: it's whatever the Java VM will support.
However, Saxon uses Java arrays and strings, and these have a size limit imposed by the Java language specification, which allows addressing into arrays and strings using a 32-bit integer. So you may hit limits caused not by the amount of memory available, but by the maximum size of Java objects. For example, in the TinyTree data structure, the number of nodes in a tree is limited to 2^31, and the string value of the document node (that is, the concatenation of all text nodes in the document) cannot exceed 2^31 characters.

fixed the issue. Will look into that further I guess your application is probably doing a JAXP identity transformation from a DOMSource to a StreamResult in order to serialize the DOM. The Saxon implementation of the JAXP identity transformation uses the serialization rules of XSLT, which have the effect of dropping CDATA sections. This is perfectly conformant with JAXP, even if it isn't what the default JDK implementation does.
If you are dependent on the behaviour of a particular implementation of the JAXP identity transformer, then you shouldn't be writing your application to pick up whatever implementation happens to be lying around on the classpath; you should instantiate the implementation you want explicitly.

This might help you The command line you have posted suggests that the Xslt takes a parameter named flatfile you have to set before running the transformation so make sure you do that in your Java code as well, should be transformer.setParameter("flatfile", csvFile). And as already pointed out in a comment, the command lines passes in a dummy.xml Xml input document, if you want to use the Transformer API you need to do this as well so make sure you pass in a third parameter inputFile with e.g. dummy.xml and then use transformer.transform(new StreamSource(inputFile), ..) as the first argument to the transform method.
However, note that Saxon has its own Api that allows you to run a stylesheet starting with a named template without needing a dummy XML input file.

With these it helps With XQuery you can set declare default element namespace "http://www.w3.org/1999/xhtml"; so at least in theory if you start your qs query argument -qs:'declare default element namespace "http://www.w3.org/1999/xhtml";/*:html/*:head/*:title/text()'with that you should be able to use //body. Whether it is possible and feasible in your shell to write and escape all those quotes I don't know, using a query file might be easier in the long run.

it should still fix some issue The solution was to include Saxon-HE 9.4 (http://mvnrepository.com/artifact/net.sf.saxon/Saxon-HE/9.4.0.7). Versions above this don't appear to have the methods that Camel 2.14.1 needs.

help you fix your problem To use the Saxon schema validator, you need Saxon Enterprise Edition; the minimum license needed is EEV, which costs £90. You can get a free 30-day evaluation license from www.saxonica.com. Schema processing is not available in the open source versions of Saxon (Saxon-B, Saxon-HE), and never has been.
There is a version of Apache Xerces that supports XSD 1.1 but I can't give you any help with it, I'm afraid. There is also a commercial XSD 1.1 implementation from Altova.
