I wish this help you That probably has to be performed on the main thread. Change it to a dispatch and it will sort itself out.
code :
dispatch_after(dispatch_time(DISPATCH_TIME_NOW, 5 * NSEC_PER_SEC), dispatch_get_main_queue(), ^{
         [tableView deselectRowAtIndexPath:indexPath animated:YES];
});

I wish this help you First, move collectionView.allowsMultipleSelection = false to viewDidLoad
Secondly, I don't think you really have a problem with multiple selection. Rather that you don't clear the effects you put on the cell when selecting it. What you can do is to clear that i didDeselect
code :
func collectionView(_ collectionView: UICollectionView, didSelectItemAt indexPath: IndexPath) {
        let cell = collectionView.cellForItem(at: indexPath)
        cell?.layer.borderWidth = 5.0
        cell?.layer.borderColor = UIColor.black.cgColor

    }

func collectionView(_ collectionView: UICollectionView, didDeselectItemAt indexPath: IndexPath) {
        let cell = collectionView.cellForItem(at: indexPath)
        cell?.layer.borderWidth = 0
        cell?.layer.borderColor = UIColor.white.cgColor

    }

seems to work fine Normally, when I touch UITableViewCell, then UITableViewCell is selected and highlighted. , Minimal working example (first 7 cells are selectable):
code :
import UIKit
import PlaygroundSupport

class MyTableViewController: UITableViewController {

    var selectedIndexPath: IndexPath? = nil

    override func tableView(_ tableView: UITableView, numberOfRowsInSection section: Int) -> Int {
        return 7
    }

    override func tableView(_ tableView: UITableView, cellForRowAt indexPath: IndexPath) -> UITableViewCell {
        return UITableViewCell()
    }

    override func tableView(_ tableView: UITableView, didSelectRowAt indexPath: IndexPath) {
        if selectedIndexPath == indexPath {
            // it was already selected
            selectedIndexPath = nil
            tableView.deselectRow(at: indexPath, animated: false)
        } else {
            // wasn't yet selected, so let's remember it
            selectedIndexPath = indexPath
        }
    }
}

// Present the view controller in the Live View window
PlaygroundPage.current.liveView = MyTableViewController()

With these it helps Programatically call collectionView.deselectItem(at: indexPath, animated: true) in didSelectItem if cell is preselected.
Refrer code
code :
func collectionView(_ collectionView: UICollectionView, didSelectItemAt indexPath: IndexPath) {
    if preselectedDataPoints {
       collectionView.deselectItem(at: indexPath, animated: true)
    }else{
       let cell = collectionView.cellForItem(at: indexPath)
       cell?.backgroundColor = blue
       preselectedDataPoints.append(newDataPoint)
    }

}
func collectionView(_ collectionView: UICollectionView, didSelectItemAt indexPath: IndexPath) {
    if preselectedDataPoints {
       let cell = collectionView.cellForItem(at: indexPath)
       cell?.backgroundColor = white
       preselectedDataPoints.remove(at: existingDataPoint)
    }else{
       let cell = collectionView.cellForItem(at: indexPath)
       cell?.backgroundColor = blue
       preselectedDataPoints.append(newDataPoint)
    }

}
