hop of those help? Finally, I have found a solution.
The solution is to declare the config file as this:
code :
<appSettings configSource="app.file.config">
<add key="var1" value="value 1" />
  <add key="var2" value="value 2" />
  <add key="var3" value="value 3" />
Configuration config = ConfigurationManager.OpenExeConfiguration(Application.ExecutablePath);
AppSettingsSection myAppSettings = config.GetSection("appSettings")
myAppSettings.Settings["var1"].Value = "value 11";

around this issue You could send them via a JsonResult?
In your JS, you'd have a request which sends a GET/POST request to a particular action (let's call it GetAppSetting(), and the corresponding value is returned in the response.
code :
public JsonResult GetAppSetting(string id)
  //You could check what's been requested here if you want to make sure you're only returning information that you may not wish to send.
  string appSetting = AppSettings[id];

  if(string.IsNullOrEmpty(appSetting) == false)
    return Json(appSetting, JsonRequestBehavior.AllowGet);

  //Handle non-existent settings here...
  throw new Exception("This setting does not exist");
public JsonResult GetAppSettings()
  var appSettings = new Dictionary<string, string>();
  appSettings.Add("myAppSetting1", AppSettings["myAppSetting1"]);
  appSettings.Add("myAppSetting2", AppSettings["myAppSetting2"]);
  appSettings.Add("myAppSetting3", AppSettings["myAppSetting3"]);

  return Json(appSettings, JsonRequestBehavior.AllowGet);

should help you out We do this all the time as we use external files for each of our environments.
First your appSettings element needs to look like this:
code :
<appSettings configSource="IndividualAppSettings.config" />
aspnet_regiis -pe "appSettings" -prov "{0}" -site {1} -app "/"

hope this fix your issue I just had the same issue (configs not merging as expected), but after explicitly deleting the /bin and /obj directories from the solution-folder and performing a rebuild, everything worked as expected again, so I would suggest you try that and see how it works...
PS: Also make sure you set the file properties of the external config to 'Copy Always'. Otherwise it won't exist in the bin-directory where your running application lives.
