I wish did fix the issue. Delete all entries in the registry about TypeScript and reinstall TypeScript latest version and it worked for me.

Any of those help I found a question on here with an answer that almost worked. But after changing some things around I was able to get this working. These steps slightly deviate from the original, which can be found here.
Close Visual Studio. Install Visual C++ Redistributable for Visual Studio 2012 Update 3 x86 version (even if running on an x64 platform; tsc.exe is an x86 application). Download TypeScript for Visual Studio 2012 version 0.9.0.1 Uncompress/Extract the MSI file to a temporary location using https://code.google.com/p/lessmsi/ Copy the directory SourceDir\Microsoft SDKs\TypeScript to %ProgramFiles(x86)%\Microsoft SDKs Copy the directory SourceDir\VS11_EXTENSIONS_DIR\TypeScript to %ProgramFiles(x86)%\Microsoft Visual Studio 12.0\Common7\IDE\Extensions\Microsoft Copy the the two files in the SourceDir\VS11 folder (file.ts, newtypescriptfileitems.vsdir) to %ProgramFiles(x86)%\\Microsoft Visual Studio 12.0\Common7\IDE\NewFileItems Copy the folder SourceDir\MSBuild\Microsoft\VisualStudio\v12.0\TypeScript to %ProgramFiles(x86)%\MSBuild\Microsoft\VisualStudio\v12.0 Modify your path environment variable to include %ProgramFiles(x86)%\Microsoft SDKs\TypeScript Start visual studio.

fixed the issue. Will look into that further Let me see if I can help out here with sorting out some details. There's a few things to understand about the Visual Studio IDE and access to a Visual Studio Online account. Let's start with some basics:
Each Visual Studio Online account allows up to five users access to the basic capabilities of Visual Studio Online. Essentially, you only pay for Visual Studio Online Basic per-user fees once you have reached your sixth person. The Visual Studio Online Basic user plan doesn't provide any access to a specific IDE so you "bring your own IDE" whether it's Visual Studio, Eclipse, Xcode, etc. Visual Studio Online Professional includes the basic capabilities of Visual Studio Online as well as access to the Visual Studio Professional IDE on a monthly rental. Visual Studio Community has a EULA that has some restrictions on how you are able to use it currently essentially has the same set of capabilities as Visual Studio Professional with some minor differences. Most notably, if you are an enterprise building commercial applications, you aren't able to use Visual Studio Community. There's more details available here and here.

around this issue I just figured it out! There's an option to add a new "Text file" and after that I gave .ts extension to that new file it works! There's a shiny new TypeScript file and works fine!

fixed the issue. Will look into that further I can't find any solution for my problem.
So I uninstall all development stuff (visual studio, emulators, sdk and other) and reinstall VS2015 Community + WP 8.1 SDK. And now my project builds fine.

I wish this helpful for you I could debug it in my side using the VS2015 with the "debugger" keyword in the JavaScript code.
Of course, please not enable the option "Disable Script debugging" in your IE setting.
